Corrupted PDF files during updating storage providers

We have a site with DMX and we were tying in search functionality with a cloud storage provider (Amazon S3.) In order to do this, we updated to disk storage provider and ran the script to move documents to the current storage provider (everything returned successful.) We then created a folder within the Amazon bucket (requirement for indexing of PDFs within a cloud storage provider when tied with Search Boost/DMX) and updated the storage provider to that one. We then ran the script again to move documents to the current storage provider. Everything returned successful again. During this process, about 1300/1600 documents became corrupt and were un-recoverable. This issue should be resolved as we have had to manually restore the 1300 documents. No errors were supplied and everything returned successful.

I am not entirely sure how DMX can do this differently than it does. It streams the file to S3 and when S3 says all is OK, it assumes that is it.
